Story Mode in Continuum Shift involves playing through each character's individual stories to unlock others. Each story has multiple endings, and are divided into three different categories:
- True end: The ending that gives the player a "clear" status for the character's story.
- Bad end: Bad ending that results in the "Help me, Professor Kokonoe!" segment. The segment gives the player tips on how to achieve the true ending.
- Gag reel: A humorous ending unrelated to the main story.
